I'm looking for the best third-party customer support/help desk service that integrates with Shopify? Does Zendesk integrate well with Shopify?

The best-in-class help desk solutions for high volume Shopify merchants would be Zendesk or Gorgias. Zendesk is the well established industry leader. It offers any support channel you can possibly need - help center, chat, email, social and even phone. Gorgias is more innovative and offers better Shopify and social media integration but doesn't offer an integrated help center. Intercome is another industry leader but it is mainly for software companies and won't be a good choice for a Shopify merchant.

Besides Zendesk, some other good alternatives can be UVdesk eCommerce Helpdesk, Richpanel Customer Support CRM, Heyday, and DelightChat.

ZenDesk does integrate well, but it's far better for enterprises than it is for small businesses. If you have less than 3 or 5 agents, look into FreshDesk or Helpscout - they're just as functional, but don't have as many analytics and management tools you don't really need. There's also far more variety in the pricing & plans.
